Managing uploaded data

After upload, use the Data view to review image slots, processing status, quality flags, and slice metadata.

Interpret slice cards

Each slice card shows:

  • Animal, slice name, and AP coordinate
  • Image slots required by the project's acquisition mode and image roles
  • Processing status for atlas registration, detail alignment when applicable, cell detection, and independent marker detection

In 4x reference + detail projects, you may see a separate alignment status between the anatomical reference and detail images.

In high-res whole-slice projects, there is no separate 4x to detail alignment status because the analyzed image is already the reference.

In Detail only projects, slice cards also depend on brain-region assignment. If a slice is missing its region, assign the correct brain region before relying on Results or Statistics.

Edit metadata and image assignments

You can correct metadata directly in Data view:

  • Click to edit animal, slice name, AP coordinate, and brain region when available
  • Open image edit and update staining or magnification
  • Upload into missing slots from placeholder tiles

If a slot is replaced later, dependent derived outputs may be recomputed for that slice.

Search, filter, and sort

Use filters and sort controls to find slices quickly:

  • Animal, slice name, and AP range
  • Missing images or processing issues
  • Slices flagged as ignored for processing or needing attention

Curation flags

Ignore processing

Marks a slice to be excluded from statistics and processing outputs.

Use this for damaged or out-of-scope slices you want to keep in the project record but exclude from analysis.

Needs attention

Marks slices that require follow-up, such as quality review or re-upload. The comment field helps track the issue internally.

Deleting data

You can delete individual images or entire slices. Deleting data can remove dependent processing outputs, so use deletion carefully once analysis has started.
